Because the one millionth post was made ages ago, but with the deletion of old posts inbetween then and now, it went back to below a million again. And thus has been hit twice.

The counter on the board index counts all existing posts - it does not count posts that were deleted. The reason the post count in the permalinks on the board is higher is due to threads being deleted over time - it has to keep incrementally counting in order to provide URL integrity (can't remove post # 65535 from the count since it was deleted, and then reassign that number to another post).

So, as I said before, the millionth post on the board index is the "true" millionth post for this board since it was installed.
