I think a clue to getting the maximum organic vibe in the arrangements is to not change the patterns in lockstep on the two machines, you get twice as many (or whatever) combinations that way. The patterns on the MM and the MD seem to evolve slowly from one to the next and allow for different combinations to a great extent.

I noticed on a couple of pattern groups that there seems to be a more pronounced shift or breakdown halfway through (ie on the 9th pattern).

Listening to the monomachine patterns, you can tell these sounds were designed from the ground up to be heard loud thru speakers. There is some distortion in there that's got a nasty digital clipping sound in headphones, yet we all know from the bootlegs that this stuff sounds fantastic in da club.
